I have a customer with relatively new carpet in good condition, but has some areas that are becoming matted down due to traffic. How do I employ my rotary machine with this process? Do I use the nylon scrub brush after pre spray or do I use bonnet pads after pre spray?

It is not going to matter which attachment you use. You do want to use the hottest water possible during the rinse. 80% of the carpet are Nylon. Nylon is the only fiber that rejuvenates the heat twist by steam cleaning. So you have an 80% chance of improving the matting issue. As a side note: Also most of the carpet backing are made from polypropylene and this fiber does not rejuvenate from hot water so you can never have compete recovery from furniture depressions.
